Error Removal with a Primer ID
updated 11/29/11
How does a Primer ID directly remove introduced error?
Individual viral genomes are tagged with a Primer ID at the cDNA synthesis step, and this label is carried through the PCR and sequencing protocol. PCR and sequencing errors will be introduced, but within a Primer ID population (i.e. all sequence reads that derived from one original tagged template), they will be minor components. Because there are less errors than correct base calls, creating a consensus sequence directly removes them. Moreover, PCR re-sampling is corrected for, as the number of Primer ID consensus sequences directly represents the number of viral templates in the original population.
What programs did you use to do this?
They were written de novo for this project in the programming language, Perl. Please see the Bioinformatics section for more information.
